I'm currently subscribed to 29 threads, and can't subscribe to another, when the limit is 30. I think I must've been subscribed to a rejected suggestion (that was eventually deleted), so it is now a "ghost subscription". I cannot remove it either, as it isn't visible, as the thread doesn't exist anymore.

Solution would be to automatically unsubscribe all users upon deletion of a thread.

I think the problem here is not that it was deleted, but is inaccessible. Rejected threads are moved to a Mod-only archive, so they do still exist, which is probably why you can't unsubscribe, but it wasn't removed from your list either.

(I just tested it out, if it was deleted, it would've been removed from your list)

Not saying it's not a bug, just giving further information on what the bug might be.

Could you share a screenshot of your subscriptions, with the thread that can't be unsubscribed from?
