I'm going to move this to help but you can get eggs in exchange for gems from the gem collector (although all eggs from him break your shiny chain). You can also on the same page use gems with the cauldron to make evolution stones :)

There are a few other smaller things you can use them for (like you can trade normal and water gems to Leah the Mermaid at the Beach). Or you can simply sell them to other users, a lot of users collect them to help them with their shiny hunts, they are really handy for shiny hunters :D
