Until now I was sure quite sure this happens, but now I checked it better.

I received my daily log in award, interacted with a few eggs manually while also looking at experience searching if there is 2X or not (I should have used click list) while also checking the ph clock and there is a delay of about 50 seconds, should not be taken as accurate measurement.
Forgot to mention, x2 icon is not on it's place for that short period of time.

No picture can be used as a hard proof so I didn't bother with that.

Possibly, today after reset we will have 2X for about the same time, this situation is not checked well enough yet.

EDIT: I tried to interact as fast as possible after reset, but ran into a problem where I was expecting my party click list button to show up, but it didn't, appeared after some time, about 20 seconds I think (which is, interestingly, same like difference between main servers and pal pad servers clock (which is also reported on another post), so I'm not sure yet, next time I should try manually, I guess.

For a several seconds after reset I was unable to interact with eggs/pokemon with which I interacted previous day. As soon as I was able, I interacted with an egg and it didn't receive 2x experience.

There are several suggestions related to your problem (but how the suggestion part of forum is really inactive, maybe it's smarter that you posted it here, works like a complain).

Try rapidly clicking on the cook button, that is a solution that might work for you (if auto zoom triggers, then zoom on the button and rapidly click on different sides of button to avoid zooming (two fingers prefered), without clicking same side two times in a row, I hope you understand me).
That is how I deal with some stuff. I don't know if this works on all devices.

This more sounds like a bug/complain, if there was a possibility to harvest berries in Field 4 without having premium, that would solve the problem you encountered. Only the first egg group listed counts for Pokemon that have two egg groups. (I don't know why but that is how it works here)
In this case, for seel it will only count Water 1 as egg group and it is unable to breed with Sandshrew who is in Field group.

Good thing is to check message below your breeding pair in daycare. If it says "they prefer to play with other Pokemon than with each other", something like that, then they surely won't produce any eggs.

And the other thing you asked, eggs from daycare can be specie of both male and female from the pair with the same chance, it won't be like in core series games with only being specie of the female from the pair.
